Well, these are the games, and NDS shows up like .nds and as far as I know, none show up as a .iso file. I'm reffering more to the path listed inside the .ini file for the Roms - how would I do that? 1. the NDS uses carts. 2. as I said, it doesn't support nds and GC.

You edit the ini file by doubleclicking it, Notepad will start up. I'm not going to say how to use Notepad, you will need to work that out yourself. Then follow what etabeta and abelenki said.

In general you can put software where you want, MESS doesn't really care. A useful setup is this:
MESS folder -- software folder ---- system folder (for example "gbc")
You can then start a game then with:
mess gbc -cart software\gbc\zelda.zip
(assuming you are in the MESS folder when typing this)
For the Windows UI, you can select the software path in the properties of each system, but I can't really help you there as I don't use it.
