I've installed (sudo apt-get install)
libasound2-dev
libgtk2.0-dev
libsdl1.2-dev
Nestopia 1.40 compiled without any problems.

I try to compile nestopia 1.36 (with overlay4) - error:

1.36 was a long time ago and I don't support it on modern distros. There is no reason on Linux to go backwards anyway - the oft-cited sound problems are Windows-only.

No, not windows-only. It's core bug.
Nestopia 1.40 Linux has same sound problem.

Incorrect. If you have sound problems on Linux, your PulseAudio is misconfigured (which it is by default on Ubuntu).

Journey to Silius (U), title screen.
Sound always crack on 00m:12s (NTSC) or 00m:14s (PAL or Dendy), Windows or Linux, since v1.37

This bug appears randomly on many games.

I also tried SDL/OSS = same problem
