I have downloaded mame 0.262, I had a previous ibm5170/ct486 configurations installed, however I cannot make the mouse work anymore.
I have tried either on msdos6.22 with mouse driver installed and on win95, but mouse is locked at all.
It is weird that on older version I remember it worked well.

Is anything changed?

Check which emulated mouse you’re using. The Logitech serial mouse works with typical DOS drivers, but not with Windows drivers that attempt to change modes. You could change to a Mouse Systems mouse or a 2-button Microsoft serial mouse.

Can't repro, on my ct486 Windows 95 image I have default slot option (-> Logitech Serial Mouse) and it works fine.
Do you have mame.ini mouse option enabled? If that still doesn't work then you have to dig what driver is hooked up in config.sys / autoexec.bat
