I'm having similar issue with spuzbobl. The game will only run if flash.u30 is present in the spuzbobl folder (alongside the respective chd), although in order to pass the rom verification, having it in taitogn.zip is enough. 0.130u1 behaves the same.
What is even more fun, having unzipped taitogn helps. Does Fedora 10 create some sort on incompatible zip files?
ETA: file-roller files don't work, but the ones created with command-line zip do. What the hell?

Using an unzipped BIOS worked!

Re-zipping the files using BetterZip (a shareware that I use for manipulating zip files) resulted in the return of the error.

Using OS X's built-in zip compression works fine.

So BetterZip is the culprit here and I fear now hat half of my ROMs have been corrupted by it. I will mail the author.

If it turns out that you need to re-compress many sets, I have a little AppleScript App that will zip multiple folders as individual archives.

Ahh, yeah. Zip programs that try to be fancy often cause trouble with emulators (and the command-line 'unzip' that comes on Linux and OS X).

That's interesting. I thought that gnome's file-roller uses zip under the hood, so how fancy is it trying to get?
